From the tram station, go south to the lower left section of the Bay Position Room.
The box will be against a wall, embedded in some meromorphic meat that covers the ship.

The last box you can find is in Aegis VII and can only be unblocking during chapter 12. Similarly, it will become inaccessible if you advance beyond the room in which it is located, so be sure to check the information before
